If you guess that something is the case, you decide that it is probably the case.
I guessed that he might be ill.
She guessed that she was fifty yards from the shore.

You also use guess to say that someone finds the correct answer to a problem or question without knowing that it is correct.

American speakers sometimes say I guess to indicate that they think that something is true or likely.
I guess I got the news a day or so late.
'What's that?' ---'Some sort of blackbird, I guess.'

American speakers also sometimes reply to a question in an affirmative way by saying 'I guess so'. Note that they do not say 'I guess it'.
'You think you can find out something about Larry's partners?' ---'I guess so.'
'Does that answer your question?' ---'Yeah, I guess so.'

American speakers sometimes show agreement with a negative statement, or reply to a negative question in an affirmative way, by saying 'I guess not'.
'So no one actually saw this shark.' ---'No, I guess not.'
